I would leave it in and just over lay it with a sheet of chequerplate
So it wouldnt fail an mot with it like that?
I would think it would be best to have a permenant waterproof surface between the carpet and the holes, otherwise if water does get in, the carpet will soak it up and the rot will spread mate.You could probably get away with smearing some silicone sealant on some square pieces of 2mm plate steel and pop riveting them down over the holes for a cheap one, or welding for a slightly more expensive one.
