Rotten floor pan.

Hi all my first post so here goes. 

Had some welding done to my drivers side sill recently and found that the floor had a few rust issues aswell because of that damn sound proofing.  Anyway ripped out the remaining carpets and sound proofing and my mate will hopefully finish the welding.  My question is, is it best to leave the floors bare and just paint them and what type of paint is best for the job.

paint the inside and under seal the outside or wax oil

new boot floors are cheep from paddocks and they fit easyer than plating
also check the rear belt mounts are corrosion free on the rear inner wings as they rust at the same rate as the floor does
